QuickBooksHow to Move From QuickBooks Desktop to QuickBooks Online, Step by Step

Moving from QuickBooks Desktop to QuickBooks Online? Here's the full process: what to clean up first, how the migration tool works, what doesn't transfer, and how to check the numbers after.

The short answer7 min read

To move from QuickBooks Desktop to QuickBooks Online, clean up and back up your Desktop file, check it's within Intuit's size limits, then use the migration tool inside Desktop (or Intuit's online tool) to copy the data into a new, empty QuickBooks Online company. Afterward, compare the P&L and balance sheet in both systems, rebuild what didn't transfer, and set a cutover date.

Moving accounting systems is a bit like moving house. The truck part takes a day. The part where you discover the junk drawer came with you takes a month.

The good news: Intuit's migration tool does most of the heavy lifting. The less good news: it copies everything, including every mistake, duplicate vendor and mystery balance that's been sitting in your Desktop file since 2019. So this guide spends as much time on what to do before and after the move as on the move itself.

If you haven't decided yet whether to switch, read QuickBooks Online vs Desktop first. This guide assumes you've decided.

Before you start: five decisions to make

  1. Which Online plan. Pick the plan based on the features you use in Desktop today: classes, locations, projects, inventory, users. Our comparison of QuickBooks Online Plus vs Advanced helps here.
  2. Your cutover date. The start of a month is easiest, and the start of a fiscal year is easiest of all. Pick a date right after you've closed and reconciled a month.
  3. How much history to bring. The tool brings all of it by default. Some businesses start fresh with opening balances instead (more on that below).
  4. What happens to payroll. Most payroll history doesn't move. Decide now whether you'll use QuickBooks Payroll in Online or another provider.
  5. Who's doing it. If your Desktop file is large, old or messy, consider getting help. A failed migration is fixable, but it eats weeks.

Step 1: Clean up the Desktop file first

Everything wrong in Desktop will be wrong in Online, just with a nicer login screen. Before you migrate:

  • Reconcile every bank and credit card account through your last closed month. Unreconciled accounts are the number one cause of "the balances don't match" after the move.
  • Clear old uncleared items. Checks from 2021 that never cleared, deposits that were recorded twice. Decide what each one is and fix it.
  • Merge duplicate customers, vendors and items. "ABC Supply", "ABC Supply Inc" and "A.B.C. Supply" become one.
  • Make inactive anything you no longer use. Old accounts, items and customers.
  • Check Opening Balance Equity and Undeposited Funds. Both should be explainable. See our guide to Opening Balance Equity.
  • Run Verify Data (File, then Utilities, then Verify Data) and fix any errors it reports.

If the list above made you wince, you're not alone. Our QuickBooks cleanup guide covers each fix in more detail.

Step 2: Check the file is eligible

Intuit sets limits on what can be moved, including a size limit based on the number of "targets" (roughly, lines in your transactions). In Desktop, press Ctrl+1 to open the Product Information window and note the total targets. Then check Intuit's current help article for the limit and other eligibility rules [1]. Very large files may need to bring only lists and balances, not full history.

Also check:

  • Your Desktop version is current. Update Desktop before migrating.
  • The Online company is new and empty. You can't migrate into an Online company that already has transactions in it. If you've been testing in Online, you may need a fresh company.

Step 3: Back up everything

Make a full backup of the Desktop file (File, then Back Up Company) and save it somewhere that isn't the same computer. Also save PDF copies of these reports for the cutover date:

  • Profit and Loss, all dates and the current year
  • Balance Sheet as of the cutover date
  • Accounts Receivable and Accounts Payable aging detail
  • Trial Balance

These are your "before" photos. You'll compare against them after the move.

Step 4: Run the migration

Intuit offers two routes [1][2]:

  1. From inside QuickBooks Desktop. Sign in as the admin, then go to Company, then Export Company File to QuickBooks Online (the wording varies by version). Sign in to your Online account, pick the destination company, and choose whether to bring inventory.
  2. Intuit's web-based migration tool, which Intuit's help pages describe as an alternative path for some files.

You'll get an email when the move is done. Small files take minutes. Big ones can take hours.

Inventory note: if you track inventory in Desktop, the tool asks whether to bring it and sets an "as of" date. Inventory in Online uses first-in, first-out (FIFO), which can change your inventory values if Desktop used average cost. Ask your accountant how to handle the difference before you click yes.

Step 5: Compare the numbers (the step people skip)

Intuit's own guidance recommends running the P&L and balance sheet in both systems to confirm the data came over correctly [1]. Here's the full check:

ReportCompareWhat a mismatch usually means
Balance Sheet as of cutover dateEvery account balanceUnreconciled items or an inventory valuation change
Profit and Loss, current yearTotal income, total expenses, net incomeAccrual vs cash basis setting differs between the two reports
A/R agingTotal and by customerUnapplied payments or credits
A/P agingTotal and by vendorUnapplied vendor credits
Trial balanceEvery lineUse this to find the exact account that's off

Make sure both reports use the same basis (cash or accrual). That one setting causes more panicked phone calls than anything else.

Step 6: Rebuild what didn't come over

Some things don't transfer or work differently in Online. Typical ones:

  • Payroll history and setup. Most payroll data doesn't move. Set up payroll fresh and enter year-to-date figures. Intuit recommends timing the move around your payroll schedule [1].
  • Memorized transactions and reports. Recreate recurring transactions and saved reports.
  • Bank feeds. Reconnect each bank and card in Online. Set the start date to the day after cutover to avoid duplicates.
  • Users and permissions. Add each user with the right role. For outside help, use a limited role. See how to give your bookkeeper access safely.
  • Custom fields, templates and some advanced features. Check what your team uses daily.
  • Attachments. Documents attached in Desktop may not move. Keep the Desktop backup.

Step 7: Lock the past and run both systems for one month

  1. Set a closing date in Online for the cutover date, with a password, so nobody edits history by accident. Our QuickBooks closing date guide explains how.
  2. For the first month, enter new activity in Online only, but keep Desktop available read-only for lookups.
  3. At the end of month one, reconcile every bank and card account in Online and close the month. If it ties out, you're done. Keep the Desktop backup for your records.

The alternative: start fresh with opening balances

If your Desktop file is old, very large or full of problems you'd rather not import, you can start a clean Online company and enter only:

  • Opening balances for each balance sheet account on the cutover date (from your reconciled Desktop trial balance)
  • Open invoices and open bills, entered individually so you can collect and pay them
  • Customer, vendor and item lists (these can be imported from spreadsheets)

You lose easy access to old transactions in Online, so keep Desktop (or a backup and reports) for history. Many businesses find this cleaner. Our QuickBooks Online setup guide covers setting up a fresh company the right way.

Common migration problems

  • Balance sheet doesn't match. Usually unreconciled items or inventory valuation. Use the trial balance to find the account.
  • Duplicate transactions after go-live. Bank feeds were connected with a start date before cutover.
  • Users can't find things. Menus are different. Give the team a week and a short cheat sheet.

When to get help

If your file has years of unreconciled accounts, a balance sheet nobody trusts, or inventory, a migration is the right moment to fix it, because you only want to move once. ABFI handles migrations as part of clean-up and catch-up: reconcile, fix, move, check, and then close the books monthly in the new system.

Questions owners ask

How long does it take to move from QuickBooks Desktop to Online?

The migration itself takes minutes to hours depending on file size. The full project, including cleanup before and checking after, usually takes a few weeks for a typical small business.

Will all my data transfer to QuickBooks Online?

Most lists and transactions do. Payroll history, some settings, memorized reports and attachments usually don't. Check Intuit's current list of what does and doesn't transfer before you start.

Can I migrate into a QuickBooks Online company I've already been using?

No. The destination company needs to be new and empty, or the migration will be blocked.

Should I bring all my history or start fresh?

Bring history if the file is clean and within size limits. Start fresh with opening balances if the file is old, very large or full of problems, and keep Desktop for lookups.

What's the best time to switch?

Right after you close and reconcile a month, ideally at the start of a fiscal year.
