A note before you read: ABFI is on this list, and we wrote it. We've used the same criteria for every option, said who each one fits better than us, and linked to each provider's own site.
E-commerce books go wrong in a very particular way: everything reconciles to the bank, and the P&L is still wrong. Payouts are recorded as sales, fees vanish, inventory is expensed when bought, and gross margin swings with every container that arrives. The services on this list are judged on whether they prevent that.
What an e-commerce seller needs from a bookkeeping service
| Need | Why it matters | Question to ask |
|---|---|---|
| Channel clearing accounts | Payouts net fees, refunds and reserves | "How do you reconcile Shopify and Amazon payouts?" |
| Gross sales, fees and refunds shown separately | You can't manage what you can't see | "Will my P&L show fees and refunds on their own lines?" |
| Inventory and COGS | Profit depends on it | "How do you record inventory and cost of goods sold?" |
| Landed cost | Freight and duties change unit cost | "Do you include freight and duties in inventory cost?" |
| Connector setup (A2X, Link My Books or similar) | Saves hours, if mapped correctly | "Which connector do you use and who maps it?" |
| Monthly close with review | Catches mapping errors before they repeat | "Who reviews the close?" |
Background: e-commerce accounting basics, inventory and COGS and an e-commerce chart of accounts.
The shortlist
1. ABFI Accounting: best for multichannel sellers with inventory who want a reviewed monthly close
- What it is: an outsourced accounting department with an e-commerce playbook: settlements, fees, returns, COGS and net cash by channel, with a locked monthly close and controller review.
- Pricing: starting points from $850 a month; planning range from the pricing estimator [1].
- Better fit elsewhere if: you run one small Shopify store with no inventory complexity. A flat-rate service or good connector plus a part-time bookkeeper may be enough. ABFI doesn't prepare taxes.
2. Merritt Bookkeeping: best for very small stores on a tight budget
- What it is: a flat-rate monthly bookkeeping service. Fit Small Business reports one flat monthly price regardless of size [2].
- Watch for: reviewers note a bookkeeping-only scope, without payroll or payables and receivables management [2]. Ask about inventory and clearing accounts. See Merritt Bookkeeping alternatives.
3. QuickBooks Live Bookkeeping: best for small stores already on QuickBooks Online
- What it is: Intuit's bookkeeping service inside QuickBooks Online, priced monthly on top of your subscription [3].
- Watch for: ask how they'll handle payout clearing accounts and inventory. See QuickBooks Live alternatives.
4. E-commerce specialist bookkeeping firms: best for sellers who want a niche team
- What they are: small firms that only serve online sellers, often certified with connector apps like A2X or Link My Books.
- Strengths: deep platform knowledge (Amazon fees, Shopify payouts, inventory apps).
- Watch for: check who reviews the work, and whether they do more than categorize. Connector app partner directories are a good place to find them [4][5].
5. A freelance e-commerce bookkeeper: best for single-channel sellers who want a person
- Strengths: flexible and often affordable.
- Watch for: capacity, review and continuity. See freelance bookkeeper vs accounting firm.

How to choose
- Count your channels and check your inventory. One channel, simple products: start simple. Several channels, purchase orders, freight and duties: you need inventory accounting.
- Ask the six questions above.
- Ask to see a sample P&L with fees, refunds and COGS on their own lines.
- Ask which connector they use and who keeps the mapping right. See A2X vs Link My Books and our list of e-commerce accounting tools.

Questions owners ask
What does an e-commerce bookkeeper do?
Reconciles each sales channel, records sales gross with fees and refunds separated, tracks inventory and cost of goods sold, and closes the books monthly.
How much does e-commerce bookkeeping cost?
From a flat few hundred dollars a month for small single-channel stores to well over a thousand for multichannel sellers with inventory and a reviewed close.
Do I need an e-commerce specialist?
If you sell on more than one channel, hold inventory, or import goods, yes. General bookkeepers often record payouts as sales and miss fees and COGS.
Is A2X or Link My Books enough on its own?
They post sales summaries correctly when mapped well. Someone still needs to reconcile accounts, handle inventory and close the books.
